Pokemon Ruby

The biggest difference between Ruby and other versions is in the teams. Here, team Magma is the main team. Aqua is secondary and it can be used to assist you. The main mission of yours will be to expand the territory through the ocean after you have awaken Groudon.
In Ruby version, missing Pokemon includes Lunatone, Kyogre, Lotad and Lombre. Another big difference is in the League. After you have completed it, Latios will roam the world and your mission will be to catch them.

Pokemon Sapphire

Most gamers will tell you that Sapphire is a completely opposite version than the Ruby. Here’s why. The main team is Aqua and the secondary is Magma. The main character to wake is Kyogre. The main mission is to expand the ocean territories.
After you have completed the league, Latias are those who need to be captured.

Pokemon Emerald

Here, all Pokemons are already awakening, except Rayquaza. Your mission is to wake him and stop the war between two major Pokemons. Both teams are equally important, the main place to experience the gameplay is Sootopolis waters.
In Emerald you can also choose between which ones you want to free; Latios or Latias.

Omega Ruby and Alpha Sapphire – Bottom Line

The main differences between Omega Ruby and Alpha Sapphire are in the major teams. In Omega Ruby you get team Magma. In Alpha Sapphire, you get Aqua, the same as in the original versions. Also, there are some differences into Pokemons. Still, the main advantage of the Omega Ruby and Alpha Sapphire is in the graphics and minor features/possibilities.
